When I'm calling code from XPages or writing managed beans I write Java. If I'm writing a scheduled agent or a migration / fixup agent, I use LotusScript. Even though I'm getting more proficient in Java, I find LotusScript quicker to write and easier to get right.
Having said that, I do find that since using Java and managed beans I'm more willing to use custom classes in LotusScript.
